It doesn't take much of a hole in the varnish to let water in.
Maybe I misunderstood you but I thought you were refering to the drop in boards for the companionway. On my boat those are a good 3/4" thick. Maybe more--I've not measured them--There's a simple rabbet along the ends where they slip into the groove formed between the cabin and trim. There are also overlapping rabbets between the three pieces that go together to keep water out of the cabin.
Using thin plywood for the drop boards seems like a mistake. There isn't anything to prevent water getting into the cabin They wouldn't be very stiff so someone falling against them or just leaning on them could fall into the cabin. They'd be prone to warping even with varnish on them so they wouldn't line up very well.
