If you get the blue painting tape that's good for two weeks or so and press it down hard on your Lexan edges and get all the air pockets out prior to applying the silicone should solve your application process. Let it expand for a few hours and then carefully remove the tape. Cleanup should be minimal. Do the same for the inside of your boat for the fiberglass frame area. Prepare your areas for any drippings.

If at all possible leave the protecting covering on until your done except where you want the bonding done. Careful exacto knife or razor should allow you to do that.
