here's a little info and some opinions. i was looking to do the same trip this winter but things like work and money got in the way... maybe i'll do it next year.
the best time of year (opinion) is in the off season for tropical storms (dec. thru may)... this is when the warm weather of the south is most attractive and also when the prevailing winds are decidedly in your favor for a trip southward.
there are few, if any, anchorages and ports on the west coast of the mainland between SC and mazatlan. there are many on the east coast of the baja between santa rosalia and la paz. for that reason, the most desirable route (opinion) is to cross from SC to the baja, sail down to la paz, cross back to mazatlan on the mainland, then continue down the west coast to PV. there are suitable anchorages and ports between mazatlan and PV.

many other places and ways to get it, including vagabundos del mar, or agents at the border or in san carlos. i just find it most convenient to get it online.
you may have to get the boat and personal fishing permits in SC. ask at the marina and they'll tell you where... or search this forum... it's been posted many times, there's an office near the entrance to marina seca in SC. i don't fish and don't have any fishing gear aboard so i'm not a good resource for this info.
you'll probably get more responses here but if not, do some searching in the archives. a lot of good info has been posted concerning your questions.
i may do a little sailing jaunt from sandy eggo to ensenada and back next month. have you done that? any tips about checking in and out with immigration and customs in those ports going down and coming back?
