I mean, the torque hitting the rudder from a heavy following sea is going to be the same, seeing as how the swell goes completely under the hull. That is, it should effect the same FORCE on the rudder, whether transom or through hull.

I cannot see as how being under the hull, via through hull, would provide any 'safety' for the rudder from the force being applied by the swell.

That being said, I'm no expert.
