I understood from your post you mentioned the ballast tank is leaking into the air tank so I am not sure why are you concerned about the CB line fitting? Though potentially an issue it seems the ballast leak would be my primary concern.
Also don't you have an access hatch in the air chamber? You should be able to see the CB fitting (s) within the CB trunk/cockpit floor and fix/seal them as needed.
As for the step - it is easily removed and my CB line runs through a plastic tube within the step. The tube is stuck on to the end of the through hull fitting attached to the CB trunk/floor on one end open at the other near the companion way hatch.
For the tank repair I think I prefer the large holes. I basically cut out a large square in the middle of the cabin from the sink aft almost to the bulkhead. Another forward from the v berth back a foot or so and one more in the head cutting up to the teak floor. With these cuts the port side is all relatively accessible (I use the term accessible loosely when doing this repair) and the rear half of the starboard side is accessible though slightly less so than the port side. The spot under the head is barely accessible and the worst spot. I am not sure how to better access it other than cut out the teak which I am loath to do.
Though I have beveled the edges of my seams and plan to use lots of fiberglass in resealing the cabin sole I am also adding a backing lip inside the tank for the pieces to sit on.
