In the fitting of the motor-in-a-well to the Taipan 28 that James Baldwin completed, the hole in the hull that the motor shaft goes through is in the bottom-painted area. Assuming an inch or two of bottom paint is normally above the waterline, the hole still looks to be a few inches below the waterline.
From looking at photos/plans of other motor-welled boats, I believe they are usually above the resting waterline (note that on the Taipan 28 there IS virtually no stern counter above the waterline at rest, so that was never an option.
